I have a drive I use as a Time Machine backup. While it is plugged in and the machine goes to sleep then later awakens it complains that the drive was removed and then within a few seconds it restores service to the drive as if there were no issues.

You may want to look at this thread and the PCI-e SDHC Card reader thread mentioned in it.
Its for use with a SDHC card on the WWAN PCIe Card Reader but applies here also. Just change the line in my script from Vol=`df|â€¦` to Vol="/Volumes/The Name of my Time Machine HD" instead and you'll be all set.
The script will even go so far as to stop any programs that have a file open on that HD so that it can be ejected. It will also deal with times when there isn't any volume mounted.
