Handbrake encoded .h264 mp4 movies play fine on the Mini using QT with Perian or VLC player. I store my movies on a separate HDD and have no problem with playback.

Personally I wouldn't bother trying to encode movies using the Mini, unless you've got plenty of time on your hands. I did a test a while back and I think it took my mini around 5-6 times longer to encode a .h264 mp4 movie compared to a 2.4Gz C2D MBP with 2GB
