When your backup is complete, just enable USB Legacy support and try booting from it. If it works, you're set. If not, run the NBI on it and try again. There's no reason for it not to work.

I installed via mechdrew's method one so I have a bootable USB key with the OSX Install DVD on it. Having that set aside, I just use Time Machine to make backups and should my main drive buy it I can boot from the key and then restore from time machine.

but don't forget to run nbi with cloned partition as "target" before trying to boot from it.
