You might try going back to 10.5.5 and doing the DSDT patch that was recommended early on. Then upgrade to 10.5.6 and see if it helps..

And give it a go. If it messes something up start in single user and delete the aml file
My understanding is this is needed to make
AppleIntelCPUPowerManagement.kext and the AppleRTC.kext work and it might kernel without it
Not sure if it will help these other things. Anyone who understands that better can chime in

I just ran the update to 10.5.6 with my old install (not v6) and rebooted, -f on initial reboot (to do the updates), -f on reboot again, and it's been fine for me. No issues at all.
