I wouldn't worry about it too much - when you do mark some contacts as (real) favourites, then the favourites view will split into 2 groups with your real favourites at the top, and the 'frequentely contacted' group lower down.
So they won't get in the way or intermingle.
The legitimate way to remove them would be to, I'm presuming, create/run a program that goes through your contacts database and wipes out the times_called field on each one (or sets it to 0) so that none of them have priority over any other.
It may even be possible to do that without writing code, by locating and interrogating the contacts database directly (assuming it's in a semi-accessible format like sqlite), however this would definitely be a hack and may even corrupt your contacts DB - Google don't like you doing it that way.

Bottom-line, if you can't find an app that someone's written to already do this, it's likely non-trivial unless you're up to to writing and debugging your own android apps.

Both the last time you called someone and the number of times you call them, is stored as an integral part of your contacts every time you dial their number whether you like it or not.
That's just how the Google/Android phone app works, you may want to raise/log/contribute to the privacy issue with them if you're dissatisfied that it records this (so this applies to not just the Streak but every Android phone from every maker).
