What you did is fine (it's how I installed originally I think!). However, having simply cloned from a USB drive to the internal means you don't have a bootloader yet. That's easy though - boot into the internal from the USB (like you have been doing) then open up applications and you'll find netbookinstaller in there. Double click it and it'll open and give you some options. As you already have everything except the bootloader just tick the install chameleon option and let it run.
Next time you start up it should go fine from the internal drive. I also would suggest running a permissions fix via NBI as having done a cloning, some permissions might be a little off and could cause problems.
Finally, bear in mind that the way the installer works is to install a lot of invisible folders so for future maintenance and to see what is going on I'd advise you google for a show all files script/application [I'm too lazy to dig mine out for you but you can find one easy enough].

I've done this on my 10v without a problem with one difference. I used Disk Utility running from my install usb drive to do the cloning instead of Carbon Copy. I used the 'restore' function. You might try it that way instead, if you have no luck getting your system running the way it is now.
[As far into the boot process as your mini got, I don't think this was a boot loader issue to start with. I'm not sure what the reference to running 'permissions fix via NBI' means, but I do know permissions get screwed up when you do an install via clone; you can try fixing it using Disk Utility (running from your install drive)]
