I mean no disrespect here, but as far as clearance issues go, the view is incredibly bad from where I'm sitting, so I suggest you do some measuring and test fitting for yourself.
It's part of the process you kind have to be there for.
Of course tearing down the devices you want to install to a minimal size will always help save space.
I gave up space for convenience and re-usability with my internal USB connector and nano receiver.
Very soon I plan on adding a second internal port in the same style.
It's a call you'll have to make for yourself as to if it's worth it or not.
Use the SSD for the OS!
It's what it's there for and beats the pants off of an SD card for both read/write performance and the amount of read/write cycles it will withstand before failing!!
(This is a subject I encourage everyone to read up on!)
Use SD cards for storage, apps too if you can deal with the slower launch times.
I'm more into the idea of using a flash drive as opposed to the extra hardware layer that an SD reader would need for additional internal storage, but again, you are the ultimate judge of what is going to work best for you.
As for formatting of your cards, I can't explain that very well. Hopefully one of our more knowledgable members can fill that stuff in.
Hope I was of some help.

i put a usb hub inside my mini, check it out. there's room for stuff like an SD card reader up above the SSD, might have to cut up some plastic to make it fit.
if you install the half height dell wireless-n card, you can mount another SD card/reader or a Nano receiver or something in the space you free up.
i use wire from 80 conductor PATA cables for some of these data connections. the 40 conductor cables are less desirable because the insulation is thick and tends to melt and shrink back.

Just got back from lunch and realize I forgot my camera. Pics will have to wait until tonight. Here's the hub I used:

Good point about the heat issue with the ram card.
